Umm, I don't think Clay killed Jax's father. Maybe Clay killed the guy that Jax's knew as his father, but not his father. Following me here! In one of the early episodes his mother told Clay, "Jax might be following in the wrong fathers footsteps", when Jax pulled out the journals and started questioning the gun running. That quote might not be verbatim, but darn close.
