Whichever will help you sleep better at night. Caps on will help if your humidity isn't sold and has a tendency to rise or fall with the conditions.

If they were moldy while in the tubes I'd leave them out!

Clean them off, make sure the cedar isn't moldy and put them back in the tube and back in the humi. It's worked fine that way for me.
